The visitors led when Chloe Kelly set-up Caroline Weir from close-range, before Ellen White made it two on the half-hour mark.
Sophie Baggaley's tremendous fingertip save denied the visitors a third through Abby Dahlkemper's fierce shot.
However, Sam Mewis headed home from close range to seal it late on.
The result is Manchester City's ninth win in a row in all competitions since losing to Chelsea in the semi-finals of the Continental League Cup in January and continues their fine recent form going into the final stages of the season.
Meanwhile, Bristol City sank to their 11th defeat of the WSL campaign so far and slip back to the foot of the table, below West Ham on goal difference after they were denied victory over Birmingham City by a 94th-minute equaliser from Ruby Mace.
Manchester City pushed in the early stages and almost scored a second in quick succession after Weir's opener, but White's cool half-volley was flagged for offside.
